I never really put grease on the trans shaft that slides into the clutch assembly. However I was watching a show on motor trend and he greased the very end, the part that goes into the pilot bearing. Should I grease this as well as the splines that slide into the clutch plate?

Absolutely grease the splines on the trans input shaft. Not big gobs that will fly into the clutch, but a light smear on all surfaces to keep it from rusting up, or seize while in storage.

I've always just used what ever was close by in my shop. Never had an issue. I have heard not to use anti seize from some pro mechanics Though, it gets dry and sticky.

The clutch doesn't move on the splines of the transmission input shaft, but a small amount of grease will not hurt. I use synthetic grease on parts that can not be lubed after install.

I put a very small amount of lube on it. Almost back on the road!
