Oil pan what to do?

I noticed the bolt holes on the pan protruding from the gasket surface. I am assuming this is not the way they should be. Do I tap them back flat and should I install rectangular washers? The pan has no windage tray. Is this normal for this engine? I also need to fix the dipstick tube leak and plan on making a plate with threaded holes for the inside as someone else did on the forum. Would regular gasket material work? Any information would be appreciated
