Default Fitting new top wood kit

I'm mocking up my top wood kit to get an idea of what needs to be trimmed. And as of right now, hardly any holes are lining up on both side body supports and top rail supports. So my question is what route would be better for lining up holes? Option 1 - open up holes in wood to match original holes in metal. Option 2 - open up holes in sheet metal and leave wood as is. My concern is if I start trimming holes in wood that it will eventually start shifting and moving around after a couple of years of driving around. Any thoughts?

all the wood kits I ever bought did not have the holes drilled, I had to drill them, do not enlarge the holes in the metal, try fitting the wood at different places to see if any thing lines up

I did one rail and barely widened the wood holes. They still feel real snug so I think I should be good. I was just a little nervous to start trimming the kit. Once it's cut, that's it. Lol. Thanks for the reassurement.
