Default Rear fender bolts

I am almost finished with the metal work on my Cabriolet. My last task is to repair the rear fender well areas. My question has to do with the fender bolts and how they are set into the well. When I look at the heads of the bolts from inside the rumble area, they look like they are all indented into the metal. While looking from the outside, these indents cause the metal to not be flush with the surrounding metal. When the fender is put into place it only rests on the raised areas around the bolts. Does this seem right or have 80 years of gravity on the fenders caused the bolt heads to be pulled into the wells? I figure that I need to beat the areas flush with the rest of the metal, but I want to make sure I am right before I begin. Thanks for your help.

The fender well sheet metal is flat and the bolt heads are tack welded on the inside.
