Manifold Bolts
So over the weekend I replaced the manifold gaskets. Should I be concerned that 3 of the 4 bolts came out of the block? The nuts must have been on there pretty good because it removed the entire stud. I just put them back in and torqued them to 25lbs.

Nah, you're good. Re-check the torque after a few heat cycles and then enjoy the drive.

Brent is right, but I think I would have freed up the nut after the stud was out and then had more ability in the future to remove the nut should the stud ever get locked in the block.

I put anti-seize on the manifold stud coarse threads to make sure they come back out, so possibly the guy before you did that as well.
