If all the above is correct, there is no reason why the gearbox shouldn't come out. It has to come out toward the rear. If it seems stuck to the engine try pressing the clutch lever. The action of the release bearing should push the gearbox off the engine.

If in doubt take some pics and post them up.

I,v left two top bell housing bolts in place as the box needs to be stationary when the axle is pulled backwards ,??
