My understanding is that missing spacers result in drivetrain misalignment that lead to a whole world of shifting and vibration problems. Since you only mentioned the 2nd gear problem, which exactly matches a problem I had, is why I think your problem is with the teeth on your 2nd gear. It woudn't be too hard to take off the top and have a look.
