We're all at a bit of a disadvantage here not bein able to see the bad spot, but, I'm not so sure I would try to trowel some M to M over the JB-Weld cause I don't know if that thin layer of M to M will hold to the epoxy.
If it were me, I would start with a green-coat of JB-weld over the bad spot, sand down flush and fill in as needed with another little batch of JB-Weld over it and give a final smooth out. Primer then overcoat. But you use your best judgement.
