I also use copper spray on the Best Head Gasket Graphite. I hang the Gasket and spray it. After spraying, give it a few minutes hanging until the spray becomes tacky. Never had one leak...

I also used CALEX manifold dressing. Applied it on my installed manifold. It had an odor when hot for a time after application. Good results with a clean look!

Re: Timing gear marks don't line up.

Sometimes the it is hard to find the dimple on the timing gear for the timing pin. You can grind the timing pin to a sharper point and it will make the dimple easier to find.

Post #5 looks correct to me and that is how I have it configured on my A. It only makes sense that the spring washer would be between the big nut and the steel/rubber washer to hold the nut tight..

You might also do a compression test to see if the head gasket is intact. If it is not intact, you may be pushing water out your tailpipe or you may be leaking compression into the cooling system...
